I have an 80 KZ1000. Original Mikuni Carbs. It was running prior to sitting up for a year. When it was started again, there was fuel leaking out of #3 overflow. Carbs were removed, cleaned, (very gunked)mechanically synch,(0.028 from bottom of carburetor bore to bottom of throttle slide) Then the open throttle stop screw was set according to the book. Bike started right up but is running a little rough. Popping every now and then. I double checked the carb air lines. 1 and 4 are capped where they come out of the card out / intake in side. 2 and 3 go to the top of the engine head. On the Carb inlet side there in no line on the #1, #2 is not capped, #3 is connected to the petcock, #4 is not capped. 3 and 4 are not connected to anything either.
What do I need to do next? Am I missing an adjustment somewhere? Appreciate any and all help.

You should cap 1, 2, and 4 and continue to use #3 for the petcock. Later you can find the original setup and get things right.
