After installing a tailbag, I managed to put some fairly deep scratches in my 900SE
rear fender from the plastic clips on the hold down straps and taillight cover.

What options do I have to remove the scratches?

Are the scratches all way threw the top coat,if they are i would recommend color rite paint pens.if there not i use meguiars scratch x you can buy it at your local wally world.:)

I was told that if you tear a paper match from a book of matches it leaves a fuzzy tear that you can modify if necessary and use as a very fine artist brush touching it to a wet spot of touch up paint sprayed on a piece of cardboard and then carefully applying it to the scratch. I tried this on a paint chip but the chip was too deep to fill properly. I suspect that it would work ok on a scratch. If not satisfied with the result you can easily wipe the attempted correction away and try again.

Leave em and think of it as a badge of honor. After the next time you put the bag on you'll have more scratches to fix.

Badge of honor works for me.

How about some sort of cool pinstripe decal kit? You could make that fender really look good.
