If your worried about looks then you already have the answer because you know which one you like the most, but from a passenger point of view the largest one is the best.

I have the standard sissy bar and my girlfriend finds it very nice to have the larger pad so she doesn't feel like she might fall off the back if I hammer the throttle. The mini looks nice, but does nothing in terms of back support. It will only keep your butt from sliding backwards. On longer rides she says its really nice to be able to lean back on it instead of always holding on and basically hugging me.

Generally taller and bigger are always better. See if you can find out where it will hit her back to make sure she'll be comfortable leaning back on it. A friend of mine had a shorter one on his yami and when he switched to the taller one (which also holds his new trunk case better), his wife was a LOT less crabby! :D

Does anyone have an opinion on which Cobra backrest would be the all around best choice. I like the looks of the mini on the 900 but fear that it may not be as comfortable.
I had the short Cobra with the small pad installed when I bought my bike but added the Jumbo Freedom pad a couple of months ago. I ride double with my wife some and she really appreciated the change. If you're gonna ride two up, the one on the back will appreciate the larger pad. The bike even looks bigger with the jumbo pad on it.
